I’m on an H-1B visa, and my wife is on a STEM OPT. How does it work if her uncle is our EB-5 visa sponsor?

Your uncle’s source of funds used to make the gift will need to be documented. The EB-5 program allows you (or your wife) to self-petition on your own. Your uncle just has to be willing to make a gift (or loan).
